Check disk on startup

Got a few issues with my work pc at the moment!

All of a sudden yesterday Altium Designer (pcb editor/maker) stopped being able to open :( did a disk defrag on drive C and uninstalled it.

Reinstalled this morning...shame issue! FFS.. Drive space is 24% free on C..my next option is to try it on my F drive which is 50gb and 87% free.

I cant run defrag on drives E and F... I get this stupid

"Disk Defragmenter has detected Chkdsk is scheduled to run on the volume:Backup1 (E:).

Please run Chkdsk /f."

On every startup now I get a nice blue screen and it does Chkdsk on startup :(

Any ideas on what I can do..had a look on the net but dont want to edit the registry to stop Chkdsk running on startup???

Let it run though, once its finished and fixed any errors it shouldn't come up again, unless there are problems.
