Just go to the top of the gearbox and check if it's still connected. If the pedal is floppy engine on or off its the cable.
I've a cable I can sell you if it has gone.
I don't know what to suggest unfortunately. If you're adamant it's not the pads, and they're free to move evenly on the pins it can only be misalignment of the calipers from the brackets.
I'd expect the tolerance on the pad and pin to mitigate this though unless it'd VERY bad.
