It's a system folder, don't delete it or any files within it for a start 
It might be set to open everytime you log on for some reason. Try Start -> Run -> type 'msconfig' -> 'Startup' tab on the right and see if it's got 'C:\Windows\System32' in any of the entries under command line.
If there is report back as if you do the wrong thing in there it might not be easy to get things back working.
