What polish you using?

Sounds like you have some heavy etching going on. Clay won't help it is for above the surface defects - bonded on crap that washing wont remove.

A decent polish will be needed if the laquer has been etched by the water marks. At worst if they are bad, a wet sand and machine polish.

I am using the supaguard shampoo at the moment and then drying it with a megs water magnet and then megs nxt polish just thinking about it i would be better to use autoglm SR first then use the megs nxt

NXT is a mild polish/sealant. Better of trying AG SRP, though to be honest a medium abrassive polish like Meguiars Scratch X will be needed at least to remove them I would think.

I will try AG SRP first and see what happens and start washing it with some AG Shampoo could i use AG EGP after the polish

When I worked at Saab, we were constantly getting new cars in, especially black ones, where it looked like water was in the paint. It turns out it was actually under the laquer, to get rid of it we used heat guns from a safe distance and it evaporated, you can try something similar with a hair dryer. Not saying this is what you have, but if the other suggestions don't work would be worth giving this a try.
