This is the first response that indicates that someone read and understood the original post! I drew the same conclusion from the presented information - does not mean it is definitely the cause, but definitely logical.
The standard gear shift mechanism has some adjustment range. Where the gear shift tube attaches to the "rod end" on the gearbox, the clamp can be loosened and the tube rotated to reposition the gear knob left or right and slid axially to move the gear knob back and forth.

If you do get air into the system, maybe it is difficult to get out - depending on where the air is trapped. You may have more success with a pressure bleeder. (This is only general info - I have no experience with Clios).
