It may just need a good deal of correction rather than a respray. I would check that out first before getting new paint.

I would clean it when servicing , although if you do it annually then keep your eye on it as it will probably need doing sooner than every 12 months (I do an oil service 6k or 6 month)

Have you tried using some pliers with a rag or microfibre wrapped around the aerial to prevent damage?

I like the balance that the milltek gives, quiet then comes alive when giving it Rpm! Decats can be had for just under £50 on ebay. From what I have read people tend to get the centre silencer cut out and a straight through pipe welded in.

I used plain old asda cheap washing powder on mine came up a treat , use what you like the key is in the elbow grease!

Slightly cheaper than the piper cross are the ramair filters on eBay at £20 combined with a alloy elbow @ 13.40 and you have it all in for £33.40 Not sure on the ramair filters , just came across them when searching http://bit.ly/10qtrJX

Yep high temp silicone. Is it the olive joint you are talking about on the cat - centre section you are talking about ? I am planning on resealing mine today , slap some high temp silicone on this joint too and it should sort it (you said you already cleaned the areas up with a wire brush so...
