Does the stereo remember stations when it is turnedn on/off?.

pioneers generally bring up system settings when holding down mode on the standby screen, but newer models like the x6500 allow this to be entered via 'system' on the menu, then there will be a factory reset option (best refer to manual on this one).

Things to check...
1. Ignition feeds are correct way round, as stalk adapter will rely on this to program itself
2. Check all wiring/plugs to adapter are tight and secure
3. Check no wires have been pulled taught - Clios generally dont have much space so best pulling cables down glovebox side...
Is the pioneer stalk compatible? what model is stereo?. Also is 3.5mm jack connection or yellow wire connection for pioneer. I presume all parts concerned are new?

If Bluetooth is 'built in' to the factory stereo, how is will this work exactly if you remove the stereo. Never heard of an aftermarket stereo picking up factory fitted Bluetooth.

I'd change water pump also, it's minimal cost. Mine was fine when I had dephaser done, 4months down the line it failed. So a saving on £15, ended up something like £400 :s

Not necessarily u can fit amp to factory radio by getting a RCA connector that splices onto speakers wires, been covered a few times before, some adapters are better than others- have a wee search, unless ur an audiophile theses have have some good reviews
I changed a stereo last year in a Renault van for customer, built in sat nav was reliant on stereo so if you go aftermarket I'd have my doubts the tomtom would still work. Likewise factory Bluetooth will be through stereo so removal of stereo would prevent this form functioning too

I had this happen before I changed my pas pump, started out as a whine then a squeal then grinding. Since then I've only had a whine once and that was when I never noticed the fluid had dropped. Best check and top up in first instance, then if not solved if get a specialist to check
