Most cars built over the past 10 - 15 years have had clear coats on them, but even then there can be cases where paint pigment can be lifted (i.e. overspray, bad crash repair job etc). Either way I would not worry as you are not doing any harm.
If you think that a colour wax has been used then I would be tempted to wash the car in fairy liquid (other dish washing detergents are available), but that will have to be your call.
