That right there is the plenum. The missing bolts are where the engine cover attaches and the one on the middle is a locating dowel nothing to worry about.
To avoid this I have cut up two ceramic dinner plates so they fit neatly behind the wheel and cover the disk but not the caliper so it can still be cleaned. Works well however I had to reduce my meal sizes.
Do some proper research into suspension geometry it will help you understand your car better and help you understand that suspension one of the hardest part of a car to engineer. :)
