New iTunes, same iPhone question

Hi all

I have had to re-install itunes on my laptop as part of testing a problem I was having with my iphone (that's another story) and I set my phone up as a new phone and then restored from a backup I had from the old itunes.

Now I can't sync my apps etc, which I expected as itunes has changed. To sync my apps, itunes says that I will lose all the app settings. For my games this will be a massive pain.

Is there anyway around this? I have tried backing up the phone in the new itunes but as the apps aren't syncing, will the back contain the game saves?
