Your approaching the problem from the wrong direction mate.... How you plan on using your equipment governs how you need to wire it up.... If you plan on using your system with engine OFF, then everything should be fed from the isolated boot battery, (as in it needs to be 'split charged')...

With system switched OFF remove the RCA leads from the amp... Start the engine & switch on the stereo as normal...rev engine... Noise still present indicates a 'ground loop'.... Relocate amp earth to a better site & ensure its attached to bare metal godd & tight... Noise not present indicates...
