I can't get the Hub to line up with the strut, the driveshaft gaitor connecting to the gearbox seems to be stretched a bit so maybe the driveshaft has popped out?

Pulled the driveshaft towards me and when i push it back it seems to pop as if it is going back into place.

The car is actually an EP2 civic

Honda's are prone to popping out drive shafts when doing this sort of work, can usually get it back together but then have no drive though. So yeh prob popped out. Remove and refit drive shaft effort normally

Try the following;

Is both front wheels off the floor? you will need them both off the ground so you are not fighting against the anti roll bar.
Get a lever ready.
Push the hub trying to locate it into the strut, you might need to turn the drive shaft as you said to locate it in position.
Get a strut bolt ready and lever the wishbone down untill you can align the top strut bolt holes.
