You could still relocate the battery to the boot and have it very OEM looking, or better still, get a small 'race' style battery and put it under the passenger seat?

Take all the injectors out the manifold.
Put them in the rail.
Then put then in the manifold. Use lube! (That's what she said)

If you cut the bolt down to size so it's flush to the captive nut once tightened you'd have no extra thread to catch the tyre. It would be exactly the same amount protruding as the nut
Sometimes scrutineers get funny about the thread being flush, but you could just put some weld on the end...
