My grandad was a mechanic and my dad won his first rally 2 weeks after his 17th birthday so it's in my blood.
Well speed wise, my old 172 would show just over 120mph in 4th up Avon Rise at Combe, where as my friends Cup would show 110 at the same revs, so im sure the difference would be noticeable (if not huge)
Earlier ones (Mk1 Clio's) has issues with the diff circlip breaking, but iv personally never had any issues with Ph1 boxes doing that, (My black Ph1 was regularly tracked with over 190bhp and 140,000 miles)
The ratios are different mind, the Ph1 box is longer legged - one modification I wanted...
Bear in mind you just don't need the bare engine, box and loom mate, it's all the extras that go with it too, as you will need to uprgrade the cooling system, the brakes and the suspension.
by the time you have changed all that, and diclared all of that on your insurance you will be paying...

IMO I think it falls down to money and time.
If you think the money spend on it would be better spent elseware then break it, and buy another one off here which has had £££ thrown at it - this also goes for time, if you think you won't have the time then it's better to get rid, buy something...
What dyno did you use mate? Unfortunately 99% of dyno's will give different readings - as Danny said above everything from the type/make of the rollers, ambient temperature, tyre make and pressure, how the car is strapped down, what gear is used - there are so many different things that can give...

If you want one that lasts, get a custom one made. Years ago i had one made by bells silencers, was no louder than standard (this was on a jetta gti) and lasted a good near ten years
it could be one of those or a number of other things, if you're happy with this prodrive guy then leave it until he has diagnosed it, otherwise id take it to someone kno knows these well, someone like Fred or Danny
